The virus actually gets rid of the original compound V that Soldier Boy took and turns him back to being a regular human. For the bums who took the newer version of compoundV, their bodies can't handle the virus and die. Homelander finds and takes the original compound V to become immortal, but because of the virus, he gets turned into a regular human, then it shows a flashback to what A-train said about what would homelander be without his powers.He would be nothing, so they don't kill him or arrest him they let him be because he's now seen as nobody and pathetic.
